i have no experience with eheim but i know there is a trick to it. I used to battle. Before you switch off filter to clean close the inlet pipe for 10secs and then close the outlet pipe, i assume there is a valve on both inlet and outlet. Then once you have cleaned filter put all pipes back and open inlet pipe then outlet and then only start up the filter. Not sure its the same but it might help you, it works like a dream for me.

On the Cascade filters that I use there is an easy solution to keeping the system primed.
Can't see why your Eheim will differ a lot to the Cascades.
    1. Close inlet valve.
    2. Remove inlet hose.
    3. Close outlet hose.
    4. Switch off pump.
    5. Remove outlet hose.

Once you have cleaned the filter, simply connect both hoses again, and turn the valves back on.
Water should start running back into the filter.
Once the filter is full, start it again.
If there is any air in the system it will be blown out at the spraybar / outlet, and the filter will fill properly.
